Three years before the 89 meteor shower, Lionel arrived at Wayne Manor while Thomas and Bruce were watching television. Lionel introduced himself and offered his hand, which Thomas didn't take. Lionel then got down to business and offered Thomas a position in Veritas. When Thomas refused, Lionel suggested Thomas think it over but left when Thomas ordered him out. A few months later, Lionel returned with Bridgette Crosby and Virgil Swann to greet the two. He then moves for the den when Martha stops him. Lionel's about to argue with Martha about leaving when Dr. Swann orders Lionel to leave too. He then gives a false smile and walks off. Overhearing that Thomas was giving Swann access to the satellites they needed to find the Traveler, Lionel hired Joe Chill to kill the Waynes after the meteor shower to make sure they can't get in his way.

After Jonathan Kent won the state senate race, Lionel asked for a partnership, but he was refused. He threatened to release incriminating pictures of Clark using his powers, causing Jonathan's temper to rise, resulting in the fatal heart attack to the senator-elect.
Phantom[]
Lionel went to the Kent Farm with Lex to explain the Phantom to Clark and agreed with John Jones and Dr. Swann to keep an eye on the situation. Lionel went to Reeves Dam with Lex to help Clark, taking a piece of kryptonite with him, and ended up using the kryptonite against Bizarro; this only made the phantom stronger. Bizarro then threw Lionel against the dam wall; Lionel was left unconscious as the dam cracked and began flooding.

Lionel was dragged out of the collapsing dam by Lex when it finally gave way, but the two were saved by a mysterious blond girl. When Lex explained this, Lionel passed it off as simply Lex hallucinating while Clark saved them, until they saw from the forest debris that Clark was still fighting Bizarro. Lionel then regrouped with the others at the farm and helped Clark come up with a trap for Bizarro, leading to their search for the girl who saved Lex.

Lionel told Lex about Zor-El after Kara showed him the mansion. Lionel was later attacked by Zor-El, who threatened to kill him if he didn't tell Clark to trust him. Lionel refused, claiming that Clark was following his own destiny. Clark and Dr. Swann showed up and saved Lionel, who was later hospitalized with minor injuries.

Lex eventually came to believe that the LuthorCorp plant in Smallville was only a cover-up to see "The Traveler," and confronted his father about this in his office. Lionel tried to warn Lex not to press him about Veritas, telling his son that Lex was actually the Traveler. Unfortunately, Lex did not believe any of this, and shattered the office window by shooting it. Lex tore the locket off of his father's neck and pushed him out the open window, letting him to fall to his death. Lionel had left his Veritas Key with Dr. Swann, who explained the organization to Clark, Lex, and Chloe, allowing to the retrieval of the missing pieces of the orb. Everyone later attended Lionel's funeral with Earth-3 Lex as well. Clark finally cemented the father/son bond he had with Lionel as well as the brotherly bond he regrew with Lex when he and Lex sprinkled dirt over Lionel's grave, the same thing Clark did at Jonathan's funeral.

Lionel was working in his office at LuthorCorp when the Angel of Vengeance arrived to kill him, hearing from Snake that he had him kill her mother. Lionel explained that he didn't know what she was talking about and ended up saved by Clark. When Clark used the defense that he wouldn't have Snake kill his mother because of his romantic feelings for her, Lionel cooperates, though he admits that nothing will probably ever come out of it.
Reunion[]
After an incident at the Excelsior reunion where many of Lex's old friends were killed, Lionel went to check on Lex. When Lex questioned him about Duncan, Lionel admitted that after the accident, he had Duncan transferred to a secret hospital and tried to use Kryptonite to bring him out of his comatose state, which ended up giving him telekinesis. Lionel then told Clark where Duncan was and admitted to Lex that he had made a mistake and that he didn't tell Lex Duncan was still alive as he was as good as dead anyway. He was put in harm's way by Duncan before Lex called out to him and apologized at the same time as Clark talked to him directly, allowing Duncan to die and move on.

They couldn't come to an agreement, leading Lionel to suggest that they fence for it; Lex lost the bet.

When on a business meeting in Smallville in 1989, Lionel, Lillian, and Lex were caught in the meteor shower. Lionel found Lex in the cornfield, completely bald with Lillian beside him, now with a silver stripe in her hair.

Years later, Lionel sent Lex to run the LuthorCorp factory in Smallville so he could keep him out of trouble. While Lex ran the Smallville factory of LuthorCorp, Lionel stayed in Metropolis. Lionel later came to Smallville to give Lex a hard time about his decision to increase his workforce. They couldn't come to an agreement, leading Lionel to suggest that they fence for it; Lex lost the bet.
Hourglass[]
Lionel arrived at the Smallville Plant, specifically Lex's office, to tell Lex that he's willing to bring Lex back to Metropolis, stating that if he does, Lionel will put Lex in charge of three divisions of LuthorCorp, giving him until Friday to decide. Lex is dubious of this, believing that Lionel just wants Lex away from his mother, so that he won't become like her. Lionel also talks to Lillian about his idea, admitting that Tess was his daughter, which Lillian was always aware of since Pamela told her. In the end, Lionel accepts Lex's decision to stay in Smallville, but states that his offer still stands when Lex is ready to accept it. He also overhears Julian and Lex talk about a Cassandra Carver, so he goes to see her, realizing she had a hand in Lex's decision to stay. She tricks him into taking her hand, giving her a vision of Lionel standing in the White House surrounded by death, which kills her. Lionel's a little disturbed and reports this, leaving before Lex and his friend Clark Kent arrive the next morning.

When Earl Jenkins attempted to get Lionel's attention by holding hostages inside the LuthorCorp plant, Lionel come to Smallville and was confronted by Lex about a secret project named Level Three that Lionel´s hold on the plant but Lionel refers to Level 3 as a redundant storage area.

Lionel orchestrated a plan to set up Lex to make him lose the Smallville factory of LuthorCorp and used Lex's new girlfriend Victoria Hardwick to accomplish this, but without success.
